There is no advantage to breeding percentages. You are not more likely to breed a rare or limited dragon with the upgraded caves. The only advantage to upgrading the breeding caves is a 20% savings on breeding times. 12 minutes is saved for every hour of breeding OR 1 hour is saved every 5 hours. This really starts making a difference as the breeding time increases. A table below compares the times.
Upgrading the NBC to the Enchanted Breeding Cave costs you 175 gems. You save 6 hours a day which would cost you 6 gems. You save 180 hours in 30 days, so are into profit in less than a month.
Upgrading the EBI to the Enchanted Breeding Sanctuary costs you 225 gems. You save 240 hours in 40 days so it takes just a little bit longer to break even.

And here is where they will make up the gems they discounted in the price of the upgrades. Will take longer, but they will end up getting the gems spent either way. It isn't as painful to spend 1-2 at a time as spending hundreds, but if we are speeding up irons all day it will add up over time.
Still like it for all the long breeds we are getting. Maybe they think of it as a way to keep the coin farming more under control while giving relief on the 48's.

It's pretty much impossible to test this hypothesis conclusively because I can't have both a standard and upgraded cave to test the breeding %. All I can tell you is that the % chance of getting the limiteds/rares that existed before the upgrade (Panlong, Sun/Moon, Rainbow, etc) has not changed. As such, I don't believe the upgrade has any appreciable affect on the Gemstone Dragons.

I upgraded the breeding caves after the price drop. Have been working on poll since before that and still no joy so I doubt the purchase makes a difference. Hazel x

I am still scratching my head at some people. I read how some are sinking gems into "processing" rather than upgrading their breeding caves. Some just don't grasp the fact that in life sometimes you have to spend a little to save a lot. Its as though there are those that can't see past the initial lump sum output, it scares them into not rationally thinking through the long term.

I notice that I really don't get full use from these upgrades. I very, very rarely check my device enough to take advantage of the shorter times. It is only the really long times that I typically see a benefit, I think.

I'm looking forward to upgrading my last cave - 15 gems or so and I can do it! Very excited to not feel the need to have to save my gems! I'm sure I'll see the benefit mostly with the longer times

I wouldn't stop saving gems. You never know what they're going to release yet, or allow you to upgrade, that will need gems.
